Apparently a bootleg audio recording of Thriller 3d was uploaded on YouTube earlier tonight (it has since been removed). Fans are saying the original instrumentation was actually changed. Did anyone here listen to it?

I guess we aren't getting the original version in HD then, seeing as the music has been changed.

What I've been able to piece together (I haven't heard the audio myself) is that certain sound effects, guitar and horn parts have been removed, and it's supposedly particularly noticeable during the zombie dance section. Someone who was at the screening in London last night says that a Sony exec told him it was done intentionally so that the music wouldn't 'overpower' the impact of the 3d effects. However, this interview with one of the engineers that worked on the 3d project suggests they couldn't locate the original multitracks, so he had to recreate the audio track to the video from multitracks for the album version. Martin Nessi (the engineer responsible for Thriller 3d) is saying on Twitter that it must have either been faulty speakers at the theater, or an error in loading the files. He confirms that "no production/instrumentation decisions were changed or made." Good!

It is all rather confusing though. Apparently, people who went to the screening in Toronto also made the same complaints about the audio. It seems very unlikely to me that speakers malfunctioned in two top-notch theaters for this screening. Thus, it seems more likely that something went wrong with the delivery of the files.
However, Nessi's response is also still confusing. He says nothing was changed to the music, but with that he seems to mean nothing was added or replaced (e.g. they didn't tack on a new synth or drum beat). In other words, the mix was made using the original multitracks only. But fans never said new elements were added in, they said certain elements were missing.
Nessi admits that he had to use the multitracks to piece together/recreate the video mix himself. This could very well explain why sound effects are missing - these were surely not part of the original multitracks and added on later when the stereo mix for the video was created. Thus, he may not have had access to those sounds.
What is odd, is that fans say other elements (e.g. guitar parts) are also missing. These would of course have been part of the multitracks and thus the only reason they would be missing, would be if Nessi decided to exclude them from the mix, or if he was sent an incomplete multitrack session.
I guess we'll have to wait and see.
